Gernot Rohr’s side came from behind to beat the Super Eagles 2-1 after Club Brugge midfielder Raphael Onyedika gave Nigeria the lead in the 27th minute.
The Super Eagles have managed just 3 points out of a possible 12 after four matches in the qualifiers.
The three-time African champions are currently languishing in 5th place in Group C.
